Yes. Section 192 / Section 392 obligations on the employer don't depend on the employer's own tax status. Even §10(23C)(iiiad) educational institutions exempt from income tax still have to deduct TDS on employee salaries and issue Form 16 / Form 130. FastLegal handles both.
